Mutual authentication means authentication between the terminal and card/application to agree that both are genuine. Card personalization means personalizing/encoding the card application with necessary data so that it can be used in the field. For example a VISA application needs to be personalized with proper information like PAN number
It depends on the application and use cases. For example, if you want to personalize VISA application, you need to authenticate to VISA application first. If you want to install VISA application, you need to authenticate to card manager for example. Note that authentication algorithm itself will be different in terms of underlying technology (eg: Global Platform vs Desfire)
